'Snowflake' is generally used towards people who are sharing their thoughts or arguing about something they believe to be wrong in society. The listener belittles their concerns and shuts down the monologue by calling them a 'snowflake'.
The original targets of the term 'snowflake' were millennials, but 2016 saw a rise in use of the word due to Donald Trump's presence in the US election, where many extremest views emerged and insulting your opponents was more popularized.
In short, 'snowflake' is an insult used to shut down one's opponent by labeling them as fragile.
Person 1: 'Blurred Lines' is still considered an acceptable song to play on the radio despite the lyrics and music video insinuating themes of rape and objectifying women.
Person 2: Wow you're such a snowflake. It's just a harmless music video. If you want to stop seeing rape everywhere you look I guess you'll just have to blind yourself.

The word comes from the song in Persona 4 Golden, which makes almost anyone who's played the game feel very intense emotion.
