The S means "scripted", and the WEP is short for "weapon".
According to the Gmod wiki, a SWEP is a weapon that uses scripts not from HL2 nor CS:S. In other words, a weapon that uses code made from scratch and/or imported from another game (that is not HL2 or CS:S.)
On the workshop there is a mod called "Asiimov Swep Pack". It is a SWEP mod because it consists of weapons imported from CS:GO.
